Will it possible to have a feature that allows multiple reference layers on at once instead of just one at a time?

Do you mean "Reference" flag in layers? In this case you can set multiple layers as Reference.
Or maybe you mena Reference photos (View > Reference Panel) - in this case, indeed, you can use only a single photo.

I meant specifically the reference checkbox in the layer options. It only allows me to have one layer checked as a reference layer at a time. Is there a way to have multiple? I ask because I wanted more specificity on which layers get sampled when using the smudge tool.

Just select few layers (using "S" icon at the top, or by sliding right the layer item).
Then tap layer thumbnail to open Layers options panel, and enable "Reference" switch.
It will turn on Reference for multiple layers
